I have Maxtrix all installed and working properly following the quickstart guide. I have two domain names running on one hosting service. One domain name is set up for the hosting account, the other is set up to run on a sub directory of the web root.
eg: /webroot for www.mydomain.com.au
and /webroot/othersite/ for www.myotherdomain.com
I have created two sites in Matrix, and set up the urls. What steps can I now take to get the second working for the sub folder.
Hopefully I have made sense.

You only need one instance of matrix to manage both domains. Both of these domains should point to the one system root (ie /webroot). Matrix takes care of examining these URLS and deciding which site needs to be displayed.
