If I get an Asset #xxxx does not exist warning, is there some way to find where this asset ID is referenced?
Post the backtrace from the error message and we'll tell you.
Actually, Greg -- I've seen this in HIPO reports, where you're applying a new design. The final report lists a bunch of those "Asset doesn't exist" errors, but there is no backtrace.
I have seen this many times also, but just ignore it.

If you see them in HIPOs then no, you cant get the backtrace. THe HIPO itself should give a hint as to what might be missing. It would normally be something like the ID if the user that created/edited/published etc the asset, a user assigned a permission, or a schema/design applied. Depends on the HIPO.
