Basically I have a design with a search box and button, but I don't want this to appear on every page. Ideally, I would like to make a customisation that specifies whether or not to include this information.
Normally, I would get around this by making a nest_content area then use customisations to nest the optional information, but the problem is that the optional information needs MySource tags.
Is there a way to make this work without having to do two separate designs?

Yes, but by cheating… 
If you add a searchbox design area, but don't specify a search page in the customisation, the entire design area will not be printed. So, you create a single design area, but you only configure the searchbox in the customisations where you want the searchbox to print.
