We have set a refresh cache on a few of our slow loading pages, do these jobs need to be run as root user or can any user run the refresh cache. I wasn't really sure from looking the manual.
Also should I refresh the cache on the page or the asset listing?
It can run as any user.

Depends on which one is slow -- the Asset Listing caches itself independently of the pages/assets it is listing. Usually its just the asset listing that requires recaching.

The way I always figure out which page to clear the cache on, is to open up two different browsers, and then clear the cache for a page in matrix, and then check the other browser, as the public user to see if the cache has been cleared. Sometimes I am surprised by the asset that needs to be cleared, but for me, this method is pretty helpful.

Following up on this. One of our site administrators created an entry to refresh the cache (Cache Manager -> Refresh Cache). We then started getting errors:
/core/include/locale_manager.inc:504) - You do not have permission to save the attributes of "Refresh Cache "Page name" [#34626]" (#77513) [CORE0121]
We then removed the entry, logged in as root and re-added the entries. So, do these jobs need to be run as root, or is there a permissions page where we can set who can add an entry to refresh the cache?
