As the Root user in 3.6.4 I frequently get the pop up notification of new messages - It now notifies me of over 1200 messages but when I go to My Space it says the inbox is empty.
The MySpace tab only displays "new" messages, sent to you in the last few hours. The popup keeps annoying you until you actually go in and read/delete them.
