I've just run (from the matrix dir):
$ php ./scripts/system_move_update.php /servers/msm/current
where current is a symlink to matrix_x_x_x in the same directory.
When the script runs however it says NEW: matrix_x_x_x
and sure enough now my dir for the file repository is the real path rather than the symlink.
Bug or is it me?
