One issue that seems to be apparent is that the key word extraction tool does not identify acronyms of any sort. Government departments are heavy on usage of acronyms.
Is there any method to deal with this other than manually entering all relevant acronyms?
We currently have the search manager minimum setting as 4 characters. We are thinking of dropping this down to 2.
Is our system going to suffer from any performance issues?
Will a system wide re-index be necessary?
If so is this best left to run outside of normal business hours?
Any general hints for improving search engine performance?

Changing the min word length will require a system wide reindex. This will probably take quite a while. I would suggest reindexing small chunks of the system rather than the whole thing at once.
