We may require in-house built applications as part of our website which will be accessing databases and other resources. From what I understand, any other application running on the Matrix or DB servers will void our SLA.
Will the SLA be affected if we have a separate server running these applications, and have the content deliverd into the Matrix website via Remote Content?

Not at all. In fact, that’s exactly what the Remote Content asset was designed for. You can also write custom assets for MySource Matrix that can be approved by the Matrix Certification team and be covered under your SLA as well. Note that this is a costed option and you should discuss it in more detail with your account manager.
Roughly how long is the timeframe between giving you custom assets and final approval? Also, I'm assuming that the custom assets cannot be created on the production system without voiding the SLA?

The timeframe depends on a number of issues, including the state of the code when you provide it to us (does it pass all the Snoopy tests), whether or not you’ve written unit tests for your code (for the Construct) and other factors. Each asset would have to be evaluated on a case-by-case basis.
And custom assets cannot go anywhere near your production system until they’re approved or yes, you’ll void the SLA.
