Squiz Matrix release numbering - how does it work?

Are releases 4.6 and 4.16 part of one branch, distinct from 4.4 and 4.14?

 

<major>.<minor>.<patch> - ?

The first number after the first decimal is the major branch. So 4.4, 4.6, 4.10, 4.14, 4.16 are all Major versions or Matrix. Similarly the number after the second period is the minor version within that branch. so 4.14.1, 4.14.2, 4.14.3, etc., all are the minor versions within the 14 Branch.

If you were on 4.6.0, upgrading to 4.16.0, you'd be looking at the change log for the 4.6/4.16 branch only?

Are you performing upgrade yourself? If you (or whoever is performing the upgrade) is using the Automatic upgrade script then the Script would mention the path to upgrade. For example (this is sample only) 4.6.0 -> 4.8.1 -> 4.10.4 -> 4.14.2 -> 4.16.0 In that case those would be the change logs you would be interested in. The change log mentioned in the link above, are the changes that went to that particular version of Matrix.
